When modeling doors and windows, make sure that: you do it on the origin, and the Z has to be in the bottom middle of the door/window frame thickness.

ah did you mean in 3d the z axis should be zero? here is my shot before saving it as window

When creating custom window, the outside of your window should be at height zero. So when using slabs to draw your window the top should be zero.
Note: when using Complex Profiles you should check the Opening Reference option in the editor.
