What is the best practice to create a hole through all the parts?

Empty (or simple) openings for the walls.
For the beam (I imagine it's notched on the underside), you could:
1. Split into three and change the middle part to be what you need
2. Use solid element operations to notch, or
3. Add a hole to the beam (a pet palette option) of the size you need

I will go with a solid element operation there.
But also curious, could you try making a complex profile for that complete wall, instead of using two walls and a beam? Because if you are breaking the beam I assume is not a structural beam? If you can use a complex profile you could use a single empty door opening to do this operation.

I probably could have used a complex wall but as I'm only in my first week of using ArchiCAD that sounds too complex for me!

Ok. Thats great, I can tell you that you don't need to be afraid the complex profiles are not that complex at all, instead, it is a great tool and easy to use. Search for tutorials online and read the help about it, You'll love it.

Or you could use the door tool to put an empty door opening in each of the walls.
