How do we save template with the palettes

I need to save the template with palettes as default like 3d visualization, control palette, profile manager, 

So that I need not to open and dock the palettes for all my projects.

The palettes and their position is part of your Work Environment, not of the Template.

make sure you save, store, and apply as default with any changes to your work environment (options > work environment > work environment). The set as default is critical, so that every AC file/instance you open uses the set w/e

For all the new projects, we have open those palettes all time.

Or we have to use the current profile in the New project?

Can you take a screen shot of the Work Environment page that 4dProof pointed to? In both a new file and a project that has all your palettes set up.
