Select the wall with the uspside-down marker.
From the menu select: Edit > Modify wall > Invert Direction
Sometimes labels care which "direction" the wall was created.
EDIT: Modify wall may not be in the Edit menu (maybe in Design). This worked back in AC 9.... I'm not so sure now, but give it a try. I'm not running AC on my laptop and can't check.

Will I still have to use labels instead on the elevations? I am not sure that there is any way to use the markers to tag windows in Elevation.

Select all window.
In the ID box check LABEL ELEMENTS.
Select the labels and change them to the window label.
If you do a search here on the forum, this has been discussed before.

It would seem the window markers are even more infuriating then the window labels. All I want is to get all of the tags to sit like #37 around this bay window, in a horizontal fashion. Anyone know of any good work arounds?

There is a GDL Global variable that returns the angle between the Wall of the Window and the horizontal direction. It is called WALL_DIRECTION:
You will have to rotate the 2D of the GDL object to compensate for the inclination of the Wall the Window is placed into.
This is the theory, unfortunately I do not have time to test if it works.
